I might have missed something but you say it turns over strong but won't start. But if you remove the key wait and reinsert it it will start. It sounds like the system isn't recognizing the chip in the key at times and not letting it start.
 
Make sure your headlights are off before pushing the start button. Let all the battery power go to the starter instead of sharing with the lights. After running, and idle settled in turn on your lights.
 
Mine has been a little slower rolling over now with -15c temp, and when its running untill it warms up it stays in limp home mode. No clue why, only thing different this year from last is a custom intake just like the utv inc one, and the hmf swamp series xl exhaust.

The suggestion was made to check my fuel pump pressure cause some folks have had issues. My fuel pump pressure is right on at 50 psi. Right now its been cold but my machine is not at 8600 feet and right now it's starting just fine. Any way I sure appreciate all of your input it has been helpful cause it has forced me to really dig into my machine and at this point I believe I have torn into just about everything on it. Mine sits in a ShelterLogic ( tarp-like) garage when not on the trails here in Colorado where we live at 10,000'... It has never had a problem starting within a few seconds of turning the key, and I start it (if not run it on the trails) at least once a week in the cold weather here which has been down to as low as -26 back in February... The only things I've changed from stock are changing to 5W-30 Synthetic Oil and adding "Heat" cold weather fuel additive and 104 Octane Boost occasionally to deal with potentially bad gas... I have a Battery Charger/Maintainer but I have yet to need it on the Commander or Renegade batts yet...
 
I have the same problem in northern Utah after it sits a few days no matter what the temp is. I was told to run low octane gas by one dealer and high octane by another. I have high octane now and have been wondering about the battery.
